At this time the story for the game is pretty much this:

So it's like they just wanted to toss out two of the other dimensions from the previous game and try time travel. Right…
On the plus side, it does seem that the team is going to try and mix in a gimmick that worked so well for Square Enix in Chrono Trigger, causality. This could be assumed from the start, as you are trying to change the future by changing the past, but it sounds like even a few minor changes will also get reflected in Spider-Man's future. I doubt it will be anything as extreme as Dinosaurs becoming the dominate species, but it would be interesting to see if you can have a world where Oscorp never existed. Now that would change the 2099 timeline.
There should be a bit more on this after the WonderCon panel taking place on April 2nd. Hopefully a bunch more on the ways that a player can change the game world based on their decisions. I guess we'll just have to wait a few days.
